I think I can safely say that I have the biggest Arfoo powered directory on the planet. but I still have problems with category counts and am interested to know what are its limitations using MYSQL?

Any ideas would be appreciated.

I am also trying to find a way of decommissioning the seqarch facilitry as I am integrating a new type of search with an option of search listed sites outside of the directory to provide a more focussed result.

Seems rather a limitation of your server hardware, with 40k rows you havent reached the limits of mysql server.

If is not a mysql limitation, in next release, I would add function for rebuild categories in mysql and recount.
Because I have see, some people have same problem,and whit my solution, people can resolve himslef his problem really easily
